On a quick research I found HowTo Disable The Iptables Firewall in Linux, however as you said the commands /etc/init.d/iptables stop/start don't work. Let me investigate about this and I will get back to you as soon as possible.

Well I believe you'd have to make your own Yocto image with the Intel® Quark SoC — BSP Build Guide, but removing the recipe files of the firewall from the Galileo build.
To find the recipes type the following command when inside the meta-clanton directory:
find . -name "iptables*" -print
I'd suggest you to start by reading the Intel® Quark SoC — BSP Build Guide to learn how to build and image and how to remove the recipes you don't need.
