I'm not sure if I interpreted those lists correctly.
Let's say for example that I would like to control pins 41 and 43 via Linux. Do those pins correspond to numbers 19 and 20 under Linux? (GP19 and GP20 in the first link list)
What do you mean exactly by "control under linux" ? You mean using a shell command instead of the MRAA library?
Yes, shell commands:
echo pin_number_here > /sys/class/gpio/export
And MRAA will do fine too. (I'm not using the Arduino breakout board).

I suppose you are using the Mini Breakout Board?
If you look at the pads, the square one is pin 1.
I indentified MRAA pin 0, which is J17-1 (see link above)
