Also can you confirm if you have any USB 3.0 front panel? Is there also another way to test this on a different system?
I had already updated to the latest BIOS (0234) but that was via the Windows exe method but as per your suggestion I re-installed the BIOS via the F7 method.
I'm unsure of your reference to the 'Latest Chipset Driver'. Is that different to the BIOS, if it is I'll need some advice on what I actually download and install.
Yes, my system has four front panel USB slots (two USB 2.0 and two USB 3.0). My joystick is connected to the front panel USB 2 slot. My wired mouse/keyboard are connected to the rear panel USB 2 slots.
I'm not sure how this can be tested on another system, surely everything is hard-wired into the motherboard.
As I mentioned when I last checked a few weeks ago my USB 2 devices were listed under the USB 2 root hub, that was because at that time my USB 3 devices were not being recognised. They were listed under the USB 2 root hub. As a result of a search here at Intel I came across a download link to install the correct USB 3 drivers. Apparently it was a known issue. After installing the USB 3 drivers my USB 3 devices were correctly recognised under the USB 3 root hub. Now, it's the reverse, all devices listed under the USB 3 root hub.

Based on the information, I would like you to try connecting the USB 2.0 devices in the back panel connectors. I would like to check if this shows the same behavior.
My mouse and keyboard are connected to the rear USB 2.0 slots.
I downloaded and installed the chipset driver from your link. My system told me that the chipset I was about to install was older than my current version (10. something). I installed it anyway. Still the mouse and keyboard are listed under the USB 3.0 hub. Nothing changed.
Should I re-install the chipset version I had, if so, where do I get it from?

Based on the information you have provided, I recommend you contacting your local support for them to check the unit and proceed with a replacement if necessary.
I thought I was dealing with people from Intel. Your knowledge appears to be somewhat lacking. You gave me incorrect advice in that the unit was returned to the place of purchase, I did replace it with another brand, ASUS Z87M-Plus, but Intel based and the same issue appeared, USB 2.0 devices listed under the USB 3.0 branch of the Device Manager.
From elsewhere I've subsequently discovered that the xHCI controller does in fact control all USB devices (that means both 2.0 and 3.0) and therefore was correct to be showing all my USB devices within this xHCI branch of the Device Manager.

I'm just happy that I was dealing with a reasonable person at the shop as it didn't cost me a cent to replace the motherboard. As I now know, that was NOT required.
Although I no longer have an Intel board I thought I would post this follow-up as it may help others if they have the same query.
