Hi. I want to clarify this question. I am assuming that you have an email system for simplicity a web email system, say Gmail*.
I am making an assumption that you are from a company and have your own simple email system and asking this question. If it is for your personal usage, some portions of the answer apply but that is another question.
If you look at larger email systems, host of features provide very sophisticated management that involves hosting a server, storage and backup. I am assuming that to start with you do not want to go that far.

However, due to internet becoming more accesible, best to go for a web development company's hosted email with your own domain name etc. else standard email packages from large internet companies also help

The best search tool to organize your e-mail inbox is Lookeen!!
It is especially for Outlook, but you can also search your whole desktop, external archives, public folders, sharepoints and more!! Beside this it is very small, so it doesn´t need much ressources and doesn´t slow your computer down!! It shows you the search results very clearly in categories like mails, attachment, appointment, adresses etc.
