Rapid Storage does not recognize system disk on 2 SSD system

I found this issue when trying to find out why my SSD takes 30+ seconds to boot windows 7.  Last week it would start in 7 seconds.

      I have a Crucial M4 128GB firmware 0009 SSD (OS drive) on a gigabyte z68 at the SATA 3 port0. 16GB ram and a i5-2500k @ 3.8Ghz Also using a OCZ Agility 3 SSD for games.

BIOS, drivers, and firmware are all current. Recently the slow boot started. I have uninstalled every new program, checked the cables, etc. When I looked at rapid storage, under the advanced info for my OS drive, it says "System disk:No"

Could this be the culprit? Thanks for any help!
