What BIOS are you running & which processors?
Any other cards in the system?
Have you tried disabling the on-board controller?
Can you try slots 4 or 6 (x16 mechnicial) (to make sure it is not something with the ich10r bridging)
and Slot 3 ( to rule out the SAS mux)
Use E5504 CPUs (two)

Yes, the same, didn't work!

Yes, I tried, also didn't work. The slot 4 & 6 are PCI-E Gen. 2.0 Slots!
Controller in slot 4, motherboard need more time to boot, but controller didn't work
Controller in slot 6, motherboard didn't boot, no Motherboard bios on the Monitor
Both time i use a NVIDIA GT210 Graphics Card, one time slot 6, second time slot 4
I don't know if my 8888ELP COntroller is Gen. 1.0 ?
I also tried one more time with another server, with an S5000PSL Motherboard, the controller work, I can normally start Server 2008 R2

Slot 3 is an PCI-E x4 Slot, the LSI 8888ELP (aka SRCSASJV) is a PCI-E x8 card!

This is one of those issues were the symptoms seems familiar, but I can't remember the fix!
(Must have been too much egg nog at Christmas)
I am going to have to do some reasearch on this one.
You could try the newest BIOS code stack. (I don't see any thing in the release notes that look like they address this, but you never kinow.)
There is an Nvida fix in the code that might, in some twisted way apply.
Now I tried with few different controllers
PBA D95688-154, higher than D95688-152 ;-)
Two of SRCSASRB
PBA D92806-151, lower than D92806-152 :-(
BOTH DON'T WORK !!!

I think it's also an older one, with PCI-E Gen 1 Support :-(
I think it is a Problem with GEN 1 and GEN 2 PCI-E ???
On the Website, in Description Intel "says" PCI-E Slot Gen 1 for the x4 Slot( x8 Mechanical)
I believe you are on to it.
The older raid cards are very early PCI-E rev. 1.0A
The mother board slots off the ICH10R are PCI-E rev 1.1
The IOH slots are PCI-e rev. 2.0
So what can I do now ???
Bios Update would help ?
I dont' want to buy new controller :-(
I bought this Board and 2 CPUs to use it with my Controller, I don't like to buy a new one for 600-700 EUR :-(

A BIOS update always helps! or at least does not hurt.
However, I don't think it will improve you issue
A firmware update on the card might help, but i don't know if the card FW will upgrade the PCI-e compliance level or not.
I tried a newer SRCSASJV card and had no issues, (which does not help you at all)
? If the card still under warranty? Maybe the support guys can replace it with a newer level?
Perhaps some one else has a thought?
I updated the Motherboard with last Firmware/BIOS, I also updatet the Controller in S5000PSL Motherboard with last Firmware, but no changes.
The Card isn't under Warranty :-(
Maybe you can write down the Infos about the card used by you
I have a Sticker on the RAM Slot:
MR SAS 8888ELP L3-01119-05B
I have a Sticker on the Bottom side near the Metal Slot
SN:P020103807 ( I think it is a LSI Serial)
I have also a Sticker on the Metal Slot Inside side with barcode (500605B 0-0060-B870)
Maybe we can see the difference
