The DP55KG motherboard has three 4-bin fan headers. Should the case fans be connected to these headers or directly to the power supply.

Four-pin headers are backwards compatible with three-pin fans, so this is not a problem. Assuming you have long enough cables and enough ports to do so, connect all of your fans to your motherboard. This provides power like a direct PSU connection, but also lets you monitor your fans' RPM values with software, which is always nice. If you have more fans than ports on your motherboard, definitely make sure to connect your CPU fan, and then put the fans you are most interested in monitoring on your motherboard and connect the rest to the PSU.
