I had the same problem with one of my two nuc C6CAYH
this one was in LEGACY boot and the one without this problem in UEFI.
I changed the boot which was LEGACY in UEFI after setting my SSD in GPT
and the problem was solved

I am sorry to hear you still have same problem.
I was able to run a lab using same Intel® NUC model and installed Windows® 10.
I did not get same problem and I tried the following:
1. Fresh operating system installation
2. I updated the operating system to the latest Fall Creators
3. Intel® NUC drivers updated
I did not get same PCI communication issue.
Intel support told that this problem is related with disk format. I formated my disk in legacy mode and it could be UEFI.
