In regard to your inquiry, if you need to use that specific SATA port, then yes, you will need to leave the case open or as you mentioned to make your own holes on the case.
Now there are some alternatives, one of them is to use an external hard drive, a USB external hard drive that you can connect on any of the USB ports.
Same thing with the USB type-C, there are some USB type-C external hard drives that you can use with that port.
Another option is to use a different lid, on the following link you will find different lids, to add more ports to the NUC, remember that with those lids, the USB ports will be 2.0, here is the link for you to check it:

thank you for the reply. checked the site out and unfortunately there isn't a lid that can house a hard drive. perhaps one day they will make one.

Can you tell me, NUC7i3BNK supports PCIe SSD and SATA SSD (interface or protocol i don't know how it's right be called) simultaneous?
In specification indicate that, it's have
Total # of SATA Ports 2
Max # of SATA 6.0 Gb/s Ports 2
