Strange bug. I was able to replicate the same issue. I do have a workaround though. Of course you will need to re-flash BIOS 0052 back onto the system first.
Enter the BIOS. Go to the "Boot" tab. Select "Boot Configuration". Change the "OS Selection" to "Windows 8/Windows 10". Next, go to "Devices and Peripherals". Go to "Onboard Devices".
Check the box for "4GB eMMC Built-in Storage". Press F10 Save and Exit and you should have the 4GB eMMC working in Linux again. The "OS Selection" is only for enable/disable of this feature so it will not hurt your Linux install.
The 4 GB eMMC embedded storage can be used for small-footprint operating systems, as typically used for thin-client and light-embedded applications. Check your OS minimum requirements before trying to install an OS to this device.
Make sure the Linux OS* supports the mmc_block kernel module, most modern distributions do.
The eMMC storage device is identified in the Linux environment as: /dev/mmcblk0.
If you read carefully, everything works fine if we use bios version 0049 or 0046 ( that is what I used before ) the problem shows up if one updates the bios to verison 0052.
We have over 30 machine using this board with version 0049 with no problem (debian installed to, and booting from integrated eMMC).
We need this update because it fixes an issue that 0052 solves as mentioned in the release notes;
extract from release notes : "Fixed an issue where executing a reboot or shutdown -r command in Linux, the system would hang." .
For us it means that the customer has to pulled the plug instead of cleanly powering off the machine, and customer does not like to see a frozen system...
And did I mention that "downgrading" to firmware to 0049, altough not recommended makes the board work again, but with the issue of reboot hang...

Being that the case we will need to wait for a new bios version to come up that hopefully will fix this issue.
I don’t have an estimated time when a new bios version will come up but I recommend to keep checking the download center for the new released.
