It is possible that you fried the motherboard. Look in Device Manager for errors. Often when a board has a power surge, a few components fail. If Device Manager shows more than one failure, you should consider recycling it and buying a new one.
If USB ports are the only issue, I suggest you buy an add-on USB card, with the link below being a good choice. The add-on card will substitute for the fried connectors. Also, look in BIOS to see if there is an option to disable the fried ports, as they might cause trouble.

1.Only USB devices -Keyboard and mouse are not functioning. When connecting keyboard light is blinking.Mouse light also there.That means,+ 5v is present. I can see that,yellow /black combination of wires connected directly to motherboard- the connected area became little black because of burning. USB port is the second connector starting from SMPS side.
2.No other card slots are vacant.All of them are used for interface with an equipment.
