the power supply fan still working... I have no technical information about the
reason this fan keeps running...
I don't find documentation about the blinking green light at power supply's back...

I solved my problem. The relation between fan position on chassi and motherboard connectors is mandatory.
The Intel online support help me.

For each fan there is only one correct conector on motherboard. Do the fan connection exactly how the manual show it.
For example, if you conect the HD fan on the front fan connector on motherboard, all fans will be work on 100% speed.

There is nothing wrong with the chassis fans but with the fan inside the 1.000 watt Power Supply Unit.
I don't know exactly where or how the fan of the PSU gets it's instructions from but it definetely gets it's
power from the PSU itself.
The motherboard (besides the 2 x CPU fans) has 5 system fan connectors. I'm utilising 1,3 and 5 for
the chassis fans. On SEL viewer and Active System Console everything looks normal.
This thread is over a year old...but no solution yet.
The S5520SC has a base board manager controller that operates on 5v stand-by power from the power supply.
This means that even when shutdown, the system is not "off". 5 v standby power is being produced and the fan runs at lowest speed to make sure the PS does not over heat. The power is supplied to the BMC, the PCIe slots, & Nic's to support remote management and Wake on lan.
Other devices on the mother board may also have stand-by power so that the BMC can poll them for data (processors, memory, therimal sensors etc)
The PS fan is fairly quite, but.....
If you don't care about the Wake on Lan or remote management features, one option is to use a power strip with switch and configure the system to automaticly power on after AC power loss. Go into BIOS set-up (F2 during POST) and arrow over to Server Management. Set the "Resume On AC Power Loss" option to "Reset" . F10 to save and exit.
This way you flip on the power strip and the system will power on and boot automaticly. (The BMC takes ~ 30 seconds to start then it starts the workstation)
When shutting down, follow your normal OS shutdown, then flip the switch on the power strip to kill the AC to the PS.

This is more or less the way I'm shutting down the machine right now. I don't have any other option than to
use an external switch (or unplug the cord from the socket...)
I understand that this motherboard comes from the server line of products and features
like wake-on lan or stand-by modes are essential for servers but we are talking for a simple
workstation here. (that is what WS stands for in the SC5650WS name, right ?)
The simple solution would be to have an option (on BIOS somewhere...) to completely shut-down
the system without any systems on stand-by. (like any other motherboard out there...)

Very few board turn off all power now days.
The newer specifications (PCIe, USB) require standby power for compliance.
But the power supply fan running when the system is off and only 5v standby is active is anoying and seems unnessary.
A fan to cool 1000w I can see.
A fan to cool ~5 to 10 w on standby. Hmmmm.
I have the same issue. does not do a full shut down with win7pro64bit. Looks like win7 not compaitbale with this hardware. If you boot with Ubuntu Live USB stick it powers down completely. Any one has come across this? Thanks.
vajirasp, I've tried the latest Ubuntu release (v11.04 - 64bit). Booted from CD, (try only - no installation), did a machine shutdown but the results were the same, psu fan still working. Which version of ubuntu did you try ? Was it the 64bit version ? Thanks.
